    Anyone know how to use a movie file as a logo rather than a jog, png, etc?

    Try using a gif which can hold a short duration of movie.

    I have a gif, but the quality is poor. Is there no way to embed a short movie file in the header or footer?

    Hmm. Header is widgetized not on logo side but the other side header is widgetized. Add a widget to have a movie up there.

    Or else in navigation menu you can add a big custom menu saying Click for video and open a video in popup or in different page.

    Not sure show us an example may be what you are trying to achieve.
