Since this theme doesn’t appear to use the typical menu setup, how would I create a page and have it be in a drop down below one of the existing menu items?
Also, how do I create a page that isn’t in the menu anywhere, but can be linked to in text from a page?
Kindly use appearance>menus>create a menu>add the pages there (after creating pages from add new pages section) then there itself you can have drop down listed etc and select checkbox set as primary menu and save.

When I have tried that in the past, the links to the Front page content have been broken or disappeared. Can I have both?
You can add Homepage via custom links area in menus. Appearance>menus>custom links>full URL of the site and Navigation name it home.
